4317 will give you higher core strength.

Did you have the gears gear ground after case hardening to eliminate the distortion?

Full fillet is the best choice to help reduce stress concentration risers in the root area.

25deg PA will give you greater bending strength but will also increase the radial loads the shafts are experiencing (more deflection).

Why be concerned about the gears when the shafts they are mounted to are severely deflecting?
Whatever you do to the gears won't make any difference until the shafts are upgraded:)

Helical gears will generally transmit greater loads than spur gears.
