I suspect that there is a gear or other rotating member that is rubbing against the inside of the housing. Maybe when you disassembled it, you may have lost a spacer washer, or placed a spacer on the wrong side of a gear. It seems unlikely to me that meshing gear teeth would be causing noticable grinding.
Clean the housing and look at the inside housing area around each gear/shaft/bearing. You might see a tell-tale circular wear pattern on the housing, indicating something rubbing against the housing. Also, overlapping gears in assembly can rub against each other for the same reason - a spacer missing or misplaced.
